食品藥物管理署(食藥署)於4月18日晚間接到成功大學的檢驗報告通知，立即啟動稽查調查雞蛋的來源，分別到苗栗及彰化進行調查，以交易憑證比對，於4月19日確認駿億、財源、鴻彰三家蛋場疑似為王功蛋行上游供貨商。食藥署4月20日即與行政院農委會、環保署啟動跨部會會議，決定行動方案。4月21日一早啟動跨部會聯合調查並確認王功蛋行下游業者，立即要求地方衛生局展開稽查並進行預防性下架措施，須於4月22日下午3時前完成預防性下架，截至2017年4月24日12時止，衛生單位累計出動188人次，清查778家次，預防性下架雞蛋數量約為7,744公斤。
食藥署、農委會及環保署將持續進行跨部會源頭蛋雞場之調查，以釐清污染源及保障國人食品安全為目的。食品業者如仍持續使用3家蛋雞場及其下游4家盤商所有涉疑仍未下架之雞蛋，將依食品安全衛生管理法第47條規定處3萬元以上300萬元以下罰鍰。
